I have just got to the final dungeon; had worked at getting Penelopes protection spell to a higher level, only to find that it has reset to 0 So that was a waste of effort

Not really, it means your Grand Protection got upgraded with better effects.
I'll fix it so that it doesn't return to 0 upon receiving the upgrade. But now you've got the extra effects, which is probably more important than the MP cost.
