How do you cure the pox and still complete the sidequest?

Resting at an inn will cure pox.

So be sure you don't rest at an inn until you've obtained the special remedy. After you've got the remedy, cure pox by sleeping at an inn, and use the remedy on the sick girl in Shumen.
