I think invisible/random encounters work well in the context of Millennium. That Marine can control the encounter rate is a great feature that I wish more RPGs with random encounters had. Never felt too high or too low. I could raise it if I wanted to build levels and lower it if I just wanted to get through a place.
Visible encounters are fine and I often prefer them, but some games don't do them right. Sometimes the enemies are near impossible to avoid and/or respawn too quickly.
I'm all about whatever works in a game and keeps it fun and balanced. I mean, I could say I prefer visible enemies, yet some of my all time favorite RPGs used random encounters.
